I'd say improve the authentication systems used by both and then people wouldn't need to complain about spam effecting both systems.

  1. Authentication kills comments. Am I the only one who doesn’t register or create an account anymore (sole exception forums)?

  2. I also don’t think asking users to register to comment will work—unless your site is über popular. However, there must be schemes that are more seamless then a login/password to authenticate people for commenting and trackback.

  3. I agree. Can PGP or similar crypto tools be used in this space? Do you know of any work in this area?

Some things to keep in mind: You can style comments using Textile. In particular, *text* will get turned into text and _text_ will get turned into text. You can post a link using the command "linktext":link, so something like "google":http://www.google.com will get turned in to google. I may erase off-topic comments, or edit poorly formatted comments; I do this very rarely.
